Will it make a difference?
YES
The Firearms Dept will take LONGER to do paperwork (possibly, though not sure how 9 months & counting for a one-for-one variation van be topped)
There will be a nice revenue stream from all the paperwork/forms, etc. that will be part of the costly process
The politicos will be able to smugly report that all is well in Narnia, while singing the company song (though "Flower of Scotland" may be replaced by "Red Flag" or whatever DerFuhrerEck dictates goes best with his expenses fueled binging) & passing paperwork around like chimps at a tea party; nevermind the economic mess that Scotland is in...
There'll be a nice excuse to start building a few border control points: portly, kilted security guards (all on the cheap, bussed in from Estonia on below minimum wage "work experience scheme" contracts) with highly trained sniffer dogs - Scottie/Westie, one, for the use of - able to detect Hoppes#9 from 3 EC approved metres away...then it'll be a 2 week stay at the SalmondStag for regular cold showers, re-education, a forced diet of salted porridge, mutton pies & self-loathing & worse of all - wall to wall Andy Stewart Hogmany tunes 24 hours a day.

There is a debate to be had on whether you should need a FAC for a airgun. Its not a issue in N Ireland as you already need a FAC for a air rifle and be in a gun club to get a air pistol. You have to go trough the same process to get a .44 magnum as a air pistol.

How will this Scottish system work?

I am resident in England and my SGC and FAC are registered here. I go to Scotland on a regular basis and can take my guns if I so wish. However, I will not be allowed to take an air rifle without a Scottish licence. How can they issue one outside their own jurisdiction? Fortunately, my air pistol is already on my FAC.

Really?
That is getting just a bit too draconian. It really sounds like you people should be giving your government what for.

Anyone here that can physically take one off the shelf, carry it to the cashier, and put the money on the counter can buy a airgun.
Air pistol regulatations can be a bit different depending upon what state you are in.

I just bought two 750 fps .177 cal rifles from Midway USA, online for my great nephews. The whole process took about 15 seconds then a few day wait for the postman to deliver.

Probably in the same way as the NI system - if you want to take your guns there you need a PSNI document (can't remember precisely what it's called - "permit"?). Scotland will shortly have a national police force, so that would work, sort of.

One of the suggestions in the consultation paper is that FAC/SGC holders from outside Scotland will not require a 'Scottish' certificate but will need to show good reason (competition, landowners authorisation etc) to bring an air gun into Scotland.

Some one remind me why Scotland wants to licence airguns?
And exactly how are they going to contact the owners of every air gun in Scotland?

1) It's an SNP pet project,

2) Basically they aren't going to. The onus will be on the owners of air guns to get licensed.

I think it stems from several years ago when some junkie with an air rifle killed a toddler in the street.

They won't contact anyone, simply declare that on such a date you need a licence. Don't have one, then expect five year in jail, then deal with it over time when those with airguns are either discovered by the authorities or die and the guns are handed in by a worried family....

Quite cost effective as the onus is purely on those who own.
In 1978 I was told by my grand dad that the secret to rifle accuracy is, a quality bullet, fired down a quality barrel..... How has that changed?

Guns dont kill people. Dads with pretty Daughters do...!
