Have you annealed the cases?
If not if might be worth a try - if the brass is work-hardened, then it might not re-size consistently.

Oh dear, it had to be something stupid didn't it? 
I always check the die is tight in the press but hadn't noticed the press wasn't camming over. The die's locking ring had worked slightly loose and the die had moved.
Once I'd reset it normality has returned. My fired cases measure 1.628" on the headspace gauge and my resized cases are 1.626".
